One idea is using multitexturing.
For example, if you want to apply a lightmap to a model, using the default texture coordinates:
object=loader.loadModel("myModel.egg")
object.setTexture(TextureStage("yadda-lightmap"),loader.loadTexture("lightmap.png"))
